I can't get tower to clear me for takeoff until I'm already over the hold short line. The same thing happens with the AI aircraft taxiing over the line to hold short. Should I assume that this is a limitation of the afcad or FS2004?

All of them are in a good position. They should contact at least a little border of the runway according to the afcad rules. Maybe an FS limitation, specially when you use the weird ATC of FS itself...

Yes, this is a FS9/Afcad limitation.

Explanation: The visual hold short lines in the scenery are based on their real positioning, sometimes quite far from the ruwnay. In Afcad however when you have a hold short node and select "view hold short limit" in the "view" menu you get a red circle radius around the node. Now the nodes have to be placed in a way that they touch a piece of the runway in Afcad2, otherwise they won't function at all. The radius of the nodes isn't expandable so we are often left with hold short nodes that don't match the position of the visual hold short in the scenery.
